Eclipse relegates mouse scroll and motion sensitivity to the layers 
beneath it, as most modern applications do.  In KDE, for instance, 
mouse sensitivity is controlled via the mouse settings in the 
peripherals group of settings.  I have not run Gnome in a long time, so 
I can't speak for that.

Here's a question: do you find the scroll speed varying between 
different applications?  For instance, does your browser scroll more 
slowly than your Eclipse instance?  How about OpenOffice?  If so, 
perhaps there's some quirkiness in Eclipse's handling of mouse 
scrolling events or your JRE's handling of mouse scrolling.  Those are 
a few things to examine in trying to eliminate possibilities.
