It's really not that big of a deal, the error message is more  
informational than anything else, but removing it is as simple as  
identifying all the locations where it's loading and commenting out  
the unnecessary ones.

Are you only using debian packages for apache2 and php or did you try  
compiling some stuff from source as well?
